I would actually have plenty of thoughts and suggestions to your wall of text. But since these are just indefinite ideas for the not-so-near future I will stick to suggestions to issues that seem to worry you.
- User-generated content spoiling the main game experience: I would give users the possibility to 'copy' their team to a parallel section of the missions list, where there are the customized missions. They could earn as much xp and catch as many beasts as they like, but would not be able to copy this overpowered team back to the main missions section.

- Graphics: I personally prefer pixelated graphics without fancy animation. To give users the ability to do a little customization, you could add the possibility to design outfits for certain regions.

- Money: I see myself as a realistic person. I know game developers depend on a basic income, whereever it may come from. Going the sponsorship way means a huge audience, but a set amount of money you get. Having a game release on a more personal community site as this one definitely means more commitment to it and an increased willingness to actually pay for content. So you either have to draw more people here (for example by spreading demos around the web), or you have got to rely on your 'fans' to pay a bit more.
Anyways, the first step to thoughts like this would be to actually implement the system for this kind of micro-payment before you even start bothering about how much to charge for which features exactly. I would suggest you to decide on how to add this feature to your site, as the next step.

I must admit, I do not really stick to my accounts. So, deleting it for the sake of a well-structured database, new design AND achievements(!) would totally be ok for me.
Maybe this will even speed up your future projects, so it would be worth the effort.

It seems to me, that the majority of this community is rather excited about this upcoming feature (while I'm not, but that doesn't matter. I'm trying to give some impartial thoughts here).
You have been going much more into depth regarding the game mechanics in just one day(!), which indicates you are really into this project. Also, limiting the maximum level to ~20 is a step forward when you try to make the game rather simple. That's why, adding even more elements and thus types of 'creatures' would result in even more complexity. I mean, looking at the chart 'elemental strengths and weeknesses' I would say it is already enough. For my personal taste maybe even a little too complex.
Keeping this game (or should I say 'toy') simple, but appealing seems like a good goal to me, since I got the feeling you weren't planning on spending too much time on it (Meaning several months).

Okay, well I tried to point out that the price per key doesn't matter if you put multiple locks on a game or chapter. Sorry if you got me wrong there.

I just wonder why you are talking about a price cut. I mean, you wanted to give a discount for people who pay for chapters you would release in the future.
"Or perhaps you could pay a one-time fee of around $10 or $7.50 or something to buy Keys for all the chapters..."
Then why seems buying many keys at once offending to you?
At the end it would be up to you, how many keys (or 'fig coins') you want to charge for each game. May it be 10...

About earning 'coins' for other things than paying... I don't know... As soon as I made my opinion about this one, I will let ou know.

I have a different appoach in mind regarding the key/lock-system.
Why not have users just buy keys for say 1$ per key? With these keys, they can decide what to unlock and what not. Advantages would be:
- Users wouldn't have to pay seperately for each game/chapter
- You can give discounts for users buying several keys at once (like 9$ for 10 keys)
- You can make games/chapters of different length and just charge different amounts of keys instead

I prefer your old logo. As you said, you have been using it for ages and it has become a kind of your signature feature. Also, everyone knows how to connect a stylised fig with the name fighunter. With the Fig-element glyph I wouldn't know how this fits together.
Anyways, if I had to chose one of the new logos, I would also pick the first one. The "frame" of the second one just doesn't fit. Many people have already explained it, so I find it unnecessary.

Umm, just a thought:
I don't know if you applied for sponsorship with the same link at all potential sponsors...
If so, the link may have been broken in all your mails and the people working there may have just thought: "Oh well, another childish attempt to get money -- delete."
That could have been the reason you weren't hearing anything from them.

Well all I can say is: don't let half of your chosen Beta-testers get you down.
I have made some experience in both testing and being tested and would like to give some advice so both factions here:
1. Testers should, as you already mentioned, change their mind and don't expect a working and playable game. When I was beta-testing a different project I encountered crashes over and over and wasn't even able to reproduce them, but after days of intense work we were able to eliminate that. Man I was so fed up with that game, I didn't even play the final version^^
2. You, Pseudo, shouldn't bother too much about the non- oder even contra-productive testers. Set clear rules about when and in which way you want what sort of feedback. Any participant who doesn't meet these goals should just be kicked from the project. This way you save yourself some nerves.

My regards, Kendzi
